The problem you are having is a very, very rare one. The only way to fix it is to edit the terrain, as far as I know.

I think it's a rare and very unlikely combination of terrain and doodads in some place that does something bad to the corresponding section of the .chk. If I'm not mistaken, editing the terrain in the problem point will overwrite the .chk section, thus fixing it. The hard part is finding the problem point.

Jesus. I have to solve less integrals. I didn't mean the problem is one tile, although that might be the case.
Best method is to remove half of the terrain. Check. Then you'll know in wich half the problem is. Then repeat the process for that half. This way you
should be able to find it the quickest. Note, that this problem is so rare that I've seen only 4 cases of it in all my time as a mapper. And only in one of those cases it got fixed. So don't be surprised if the method I suggested doesen't help. If that is the case, you can always try to get back to an earlier version of the map.

Okay, so I decimated the 'trouble spot'. Tried to pinpoint an exact location, but it may just be that blizz doesn't like excessive 'nooks and crannies', which sucks because that's how I'm making the terrain busier
