You can change the targeting flags in weapons.dat if you set the 'use weapon targeting' flag in orders.dat.

Hm. All that seemed to do was not disallow me to click organic units, with Maelstrom. Though useful to know.

Maelstrom only affects organics. That's hardcoded.

Can Ensnare be made to effect only Mech or Organic? Or is that hardcoded to effect both?

You can change how ensnare targets, but the actual splash is hardcoded.
