I was creating buildings moving locations but I'm having a little trouble as you can see in the Screenshot File [ sorry I don't know how to show this straightly]

It is where exactly Location is placed Recall casted but recall and pylon does not exactly overlap though I used same location so I think creating building

is based on location but also based on Grid and If i'm right is it possible to overlap them properly?

I'm not sure what exactly you're trying to achieve but I'll give you some information about building creation.

When you center a location on a unit it is most certainly not perfectly aligned to the grid. But sc always creates buildings centered in the location and if necessary it moves the building off a bit to align it to the grid.
I think it snaps to the grid junction that upper left of the middle. You should test the behavior however using static locations to get reliable results.
Now you have to make sure the units you are centering on are either placed exactly in the right spot, so the location and thus the building will not have to be moved off
OR
leave enough space between your units so that the buildings can be moved off a half grid size safely.

Hope the explanation made sense a bit.
