Tom doesn't use auto-tune, but he does SLIGHTLY manually tune it himself... sometimes. If you watch their making-of videos, you'd know he actually does dozens of takes instead. He usualy sounds terrible live, but he actually CAN sound like he does in the CDs w/o effects if he has enough takes and focus.
